do I like them: YES :D :D :D
5 good qualities: They always forgive each other; they'll both throw themselves in harm's way to protect others without hesitation; each just wants the other to be happy (and alive); their general competency--they're good at stuff, and the show usually allows them to be good at stuff things consistently.
3 bad qualities: They can't let each other go; each tends to forget how his self-sacrifice will affect the other; they're a bit overly-casual about theft, I guess?
favourite episode/etc: :laughs herself sick: Oh man, that's impossible to answer. Depends on my mood, I guess. But I've probably seen "Plucky Pennywhistle's Magical Menagerie", "Ask Jeeves", and "The Werther Project" the most number of times. Oh, and "Mystery Spot".
otp: Just the two of them. <3
brotp: Well, really, same here.
ot3: The two of them and the car. :P Though one of my sadnesses was that Sam couldn't see how good a friend Benny was until it was too late.
notp: Lies/keeping secrets. (Come on guys, it never works out well.) Just as well they seem to finally be past that for the most part.

head canon: They spend a lot of time in the car just happily bickering over completely pointless topics, like movie/TV remakes and which fast food chain has the best fries.

Hm... think I'm going to go with just John as the two of them don't function as a single unit the same way the Winchesters do.

do I like them: Yes! Otherwise I wouldn't have written all that fic about him. :)
5 good qualities: Loyalty, perseverance, selflessness, ability to make the best of a situation, can fly anything. ;)
3 bad qualities: the selflessness verges on suicidal at times, tendency to annoy those in authority over him, he's not great at the whole ... cultural sensitivity thing.
favourite episode/etc: Hm. "Quarantine", maybe? Bonding with Teyla, guessing Rodney's password, free-climbing up the outside of the main spire....
otp: John & either the puddle jumpers or Atlantis
brotp: Totally John and Ronon--Rodney's his friend, Ronon's his bro.
ot3: Hmmmm.... I was never really interested in non-canonical relationships, but probably my favorite of those few involved Ronon and Teyla taking care of him after some tech/virus went after people with the ATA gene and really screwed him up (I think those with artificial genes didn't even survive....)
notp: Kolya? I don't know. There's probably someone who could write it in an interesting and compelling way.

head canon: I think miss_porcupine is the one who sold me on this, but that John has some kind of actual mental connection with Atlantis. Limited and clumsy, maybe, but more than what the show ever explores.

On the last, no one had to sell me on John's connection with the city. They exploited it a few times in the beginning of the first season but as TPTB started growing their ego and the big boss' ego grew to watermelon proportions, the stories moved away from that aspect. Thank God we have some great writers out there who wrote great stories of John and his uber gene.
Yeah, as much as I appreciate Rodney as a character, he kind of ... took over, maybe because he functioned as an avatar for the writing team. It's easy to speculate, but I do think it upset the show's overall balance a bit.
Yes, sort of but then it became the Jennifer Keller show. They pushed out the Beckett and Weir characters. I'm sure if they could have gotten away with getting rid of Flanigan's character without getting their heads handed to them they would have.
Yes, but Rodney had an actual character arc across the show as a whole. I could never figure out if they were even trying to give John one after the first season--outside a few individual episodes.
Ha--okay, off the bat I'm afraid some of these are just not going to apply, but I'll answer the rest of them.

do I like them: Yes! Took me an episode or two to figure out how they were going to spin him, but now I think he's a darling boy who's trying his hardest to do what's right, even though things are really confusing sometimes. Kelly did a good job raising him, despite never getting to meet him face-to-face.
5 good qualities: He's generous, kind, dedicated, selfless, and optimistic.
3 bad qualities: His naivete can make him very dangerous, he still lacks self-control (which again can make him very dangerous), and his moral compass and direction are kind of dependent on others---or to rephrase, he's still awfully young. But he has no glaring vices that I've noticed so far. (except that his naivete can sometimes make me cringe a little too hard to watch a scene, but that's my failing, not his)
favourite episode/etc: Hm. Haven't finished the season yet, but the one with the therapist is good--he just wants to see his mother. <3
otp: Jack & nougat 4evar.
brotp: Not exactly brotp, but he's so sweet with Sam--looks up to him and wants his approval.
ot3: Erm. Now that he and Dean are getting along, I could see him hanging out at the bunker, just the Winchesters and their kind of weird not-nephew. That could work.
notp: Jack and anyone in a romantic/sexual relationship. He's still just a baby!
best quote: Um. "I like nougat" is kind of fun to pair up with "I like... cocaine". He doesn't quite have the same way with words as some of the other characters on the show.
head canon: Okay, I mostly don't do headcanon, but ... as I touched on in the ot3 answer, in a wolrd without all the cosmic craziness centered on the Winchesters, it's fun to imagine him settling in with Sam and Dean, with the bunker the closest thing he's ever had to a home. Probably always a little off from the rest of society, just because of his bizarre upbringing, but happy, and doing what he can to help others.
He's still a very new character, so it's a little tricky to answer some of these, but it was a fun little exercise.
